Add a logo
You can use PNG format with transparency for your logo. Accepted formats are jpg, png and svg.
Once your image is ready:

Go to Settings > Sites and click the Edit icon on the row of the site where you want to add your logo.

Open the Appearance for tab (followed by your site name), then the Logo field.

Add your logo and click Update.
The same tab has an Email Logo field: when filled in, this logo replaces the site logo in your automatic emails.
For the favicon (Favicon field, jpg or png), the image is resized to 64 by 64 px.
